Babası Theon'un yönettiği İskenderiye Kütüphanesi'nde ders verir Şehirde ise Hristiyanlık hızla yayılmakta, pagan inançları ve Yahudilerle çatışmalar artmaktadırŞehirdeki dini gerilimler kontrolden çıkar. Hristiyan fanatikler (Parabolani grubu) pagan tapınaklarını yıkar, Serapeum Kütüphanesi'ni ateşe verir. Hipatya, çalışmalarına devam eder; Dünya'nın hareketi üzerine teoriler geliştirir (Eliptik yörünge fikrine yaklaşır).Sonunda, Hristiyan lider Cyril, Hipatya'yı "cadı" ilan eder. Orestes'in onu korumasına rağmen, Parabolani çetesi Hipatya'yı taşlayarak öldürür. Film, onun trajik sonuyla biter; bilim, hoşgörü ve aklın dini fanatizm karşısında yenilgisini vurgular.
